Intestinal worms/parasitic worms.
Query: These entities cause a lot of harm to the body, but they are there for a reason.

The reason is that they too have to survive. And they understand the name of the game which is that you live on others at their expense. Just as we are parasites of the earth, these worms are parasites in our bodies. They are just trying to make a living, to reproduce children, to have a good life.
They will over time evolve to higher life forms but in the meantime, they need to survive any which way and being a parasite in a human body is very nice for them. To them your intestines are a gourmet restaurant.

Query: "If you get rid of them by a cleanse, what happens to the subtle body? What is the condition of the subtle body before the cleanse and after?

The cleanse will cause alterations in the subtle body which are similar to what it does in the physical form. And just as the physical system will readjust itself after the cleanse passes through, the subtle body will do the same. The worms also have subtle forms.

Query: "How did the yogis of the past do it? What food did they eat to keep them away? *wild herbs*

Yogis used herbs. The main method was prevention. To prevent this various hygienic methods were taught. For instance in Vedic ceremonies, a trained brahmin will use his right hand for sacred activities and his left one for profane acts.
There is a story about Krishna in this regard, then when he was asked by some junior family members to rescue a lizard which fell into a deep well, Krishna stretched his left hand down into the well and it extended downwards and picked up the lizard. Why did he use the left hand?
So that is a brahminical training where for instance one does not put the left hand into the mouth but one uses it for cleansing the body after evacuation.
What should a modern yogi do?
Use herbs if you find them to be effective. Be hygienic so as to avoid infestation. Use modern medicines where these are proven to be more effective than herbs.
Sometimes we make a fuss about using modern methods but suppose we plan a trip to India from the USA. What should we do? Take a sailing ship which will get there in 3 months minimum? Should we be that sincere to our cause? Or should we begin walking to the north pole and then cross over to Northern Europe, because then we are even more sincere and won’t use modern methods.
In medicine it is the same thing. How far should we go in being sincere?
